Here's the situation:
There are 2 HDDs (1x 40GB and 1x 160 GB)
The 40GB will be used to install and run the OS, as well as Windows Updates and nVidia software/drivers.
The 160GB will be used for games.
Which one would be set as the master drive, and which the slave?

The OS drive should be the Master but, if at all possible you should set each drive as master on their own controller.

Here are the facts that matter: 1. Data transfers from one channel to another are faster than transfers from a master to a slave (or vice versa) on the same channel. 2. Most computers have two IDE channels.
It makes sense to put your hard drives on separate channels. If you have an optical drive just slave it to one of the hard drives.
Primary IDE Channel: Master: System Hard Disk Slave: DVD or CDROM Drive
Secondary IDE Channel: Master: Storage Hard Disk Slave: Empty
If your motherboard is the least bit modern you don't even need to set jumpers, just leave the devices all as CS (Cable Select) and your BIOS will be able to suss out whats what based on their position on the ribbon.
